Yes. I also still use Aperture for the same reasons, but I have not experieced the problems you mentioned. Eventually yes, but so seldom, so I do not worry about.
The lower one is better if you only cosider the barn. But in general, the upper one with the darker blue sky, is more pleasant.
Just expot it as Pdf. A dialog box appears to select resolution.
Scanning 35 mm. is very slow. I had a Nikon scanner, but I gave up. I will lnever finish. ScanCafe does the best job in high quality scanning. They scanned over 10,000 Kodachome slides for me.
I shot always in RAW and after processing each picture, I convert it to jpg. Processing RAW its much better than processing jpg.

There are kits to clean the sensors. BH Photovideo has them.
Nevertheless i sent mi Nikon to clean the sensor.
