Anytime you do comparative analysis of anything the first rule is to control the variables. With digital photography you have more variables than a whole family of hoarders. Since my start of classes at the New York Institute of Photography I am learning patience and documentation of shot parameters. Although I would rather do my shooting as I see fit, I'm finding out many of my thoughts about how to take a good photo is off course many times. A pilot flying from New York to Japan is off course 98% of the time. It's those little adjustments that are made many, many times that gets him where he's going. Knowing what adjustments to make helps him more than anything. Keep learning about what you are doing and know what you want to do.

Not sure what the D90 has over the D60 for indoor shots of sporting activities. The noise levels may be better but to save money, look the D60 over and see if you can get what you want using what you have. In the programmed settings on the dial for sports (where there are moving subjects) You can change the ISO for low light and set noise reduction to on. Don't forget release mode so you can catch more action. You can also set the focal "point" to center weighted. Focus mode is automatic or manual depending on your lens. In auto focus don't forget to reset the release button if you feel focus is getting off.

Also the ISO (film speed) is a way to gain a faster lens so to speak. ISO 100 to ISO 200 is one full F stop difference. Your D60 has a limit where you will no longer be happy with quality of image. Test the ISO difference in similar gym lighting conditions and see what you can live with.

Look for camera sensor. The body can be a brick but with the best sensor it doesn't matter as much as you think. The new Nikon D800 looks good but first versions of a new camera is not a wild shot in the dark but there is very little history on the D800.

Need more info on camera, ISO, lens, etc. Some cameras have settings to soften and or sharpen image. Without camera make and model, etc. it's hard to assist.

I'll be taking my Nikkor 18-200, 3.5 to Hawaii next month to confirm my beliefs. A little faster would be better but weight, size, price is probably will keep me with it. Might post some pineapple pics later.

Last shot of Titmouse has less than spectacular bokeh. Is it because of depth of field clarifying the textured background wall? How far was the back wall from main subject? Were you stuck with the only available f stop/ lens combination rendering clarity of the wall?

On page 96 of David D. Busch's "NIKON D60" which I use for my reference base he explains the Active D Lighting feature quite well. In detail enough so the reader can understand what is happening, I don't feel comfortable putting the whole page on here due to publication rights but his subject can be found in a few different places. I spent a little time trying to find the explanation on the web but did not. You will need to borrow one of his books to see what he has to say.

Would like to see a macro of same area with different contrasting compositions. Different textures? If necessary macro strobe to see true topography of the differing fungal species.

Look up noise characteristics of the D7000. The ISO 2500 is probably out of bounds but not sure.
