I have never used NX2 for post processing...it's a storage file only for me. I don't understand what storage file means. You don't store anything in NX2, CS6 or programs of this kind. You store your files, whether they are jpg, dng, nef, cr2 or whatever, they are stored in folders in your computer - usually subfolders off of your My Pictures or Pictures folder. What program you use to see them in has nothing to do with where you store them.
I simply right click on a file that I've opened, then right click on it to "open with"....whereupon I choose CS6. Works OK for images from D90, D3s but I get the error message for D800 images. Are these raw files too or jpg?
Also I typically use a GE 24-in-1 card reader to download the images from any of my cameras to the NX2 folder by using Nikon's transfer software. NX2 folder? or do you mean using NX2 to download the images. (Usually people use My Pictures or Pictures folders)
In LR4 I'd turn off "Show import dialog when memory card is detected" and then insert a card in the card reader. Then a Window pop up will come up instead of LR4's import feature and you can then choose. IDN now to do it with NX2 but I'm sure it's something similar How might one use a different software than Nikon's ?
By reading other responses, I'm amazed to see how prevalent my issue is with others. Nikon itself should step up with an easy solution.

I believe we are having a little difficulty here because we are fighting two things. First we don't know if CS6 is working correctly with your D800 images. This is why I suggested that you open CS6, open Bridge, then double click on a D800 nef file to see if it opens in ACR (Adobe Camera Raw) It would be nice to see what happens so we know if there is or isn't a problem with CS6 and your D800. Then we need to address your NX2 issues of opening images or changing which program imports the images from your cards. One fix at a time.
