It is absolutely worth the trip. We just got back this past weekend and we had a great time.
We took the Cooperstown Airboat, 22700 Southwest 8th St, Miami, FL 33194. However I do suggest that you take the private tour, $100.00 each. The other boats are pretty loaded with riders, and from the looks of it, pretty tight.
Do not forget to bring your GoPro, DSLR camera. The will allow you to bring a beer, purchased at the restaurant and other soft drinks, and food if you wish.
Highly recommend them.

My wife and I fly into Punta Gorda and head south on 75 until after Ft. Meyers. Then get off exit for 846 (goes into Naples), go towards the water, we usually go all the way to the water past 41 and turn left at Gulf Shore DR. to the Beach Box Cafe for a Bloody Mary (excellent), then back onto 41S. We also stop in Everglade City for lunch at the Havana Cafe (great food), which is on the Chokoloskee Island. There are so many photo opportunities on this ride, we never make it past Florida City the first day and we are usually on the road by 9.
The Rod and Gun Club in Everglade City is "old Florida" on steroids; absolutely wonderful!
You can go crazy photographing the interior, its just a beautiful old hotel and restaurant.
It is just outside of town on the Baron River.
Lots of good advice, I did Hwy 41 too, it was great fantastic alligators of all sizes along that route, quite a few birds as well, takes longer but well worth it!
