The second image, without lens align, presuming these are identical images otherwise, indicates by it's slightly larger file size to be more in focus than the image using the lens align.
More pixels in the file = more focus detail.
The idea of Fine Tuning the lens/camera combo is to adjust WHERE the camera focuses. This is not a function of the file size. As an example: Picture 4 birds standing one behind the other. I focus on the 4th bird and the photo produced shows the 3rd bird in perfect focus, and the 4th bird not so in focus. This has nothing to do with file size. In this case, the camera/lens combo "Front Focused". We are dealing with small differences in the focus point. The bird's head in the Fine Tuned image is not sharper because of the number of pixels (which is fewer), it is sharper because the focus point is closer to where I actually focused the shot - on the bird's head. I hope this clears things up for you.
