The Tijuana River Estuary in particular along the coast of Imperial Beach in that area usually has all sorts of fun birds. The tidal pools near Ocean Beach and at the end of Cabrillo National Monument. La Jolla Cove may still have a sea lion "problem" which could be fun. Sunset cliffs and the Cove can be great for sunsets and catching the green flash.
I found San Diego's skyline interesting. Many cities have unique/one-of-a-kind buildings and San Diego has its' share. One in particular (locals will know its' name) is a skyscraper that has an image of a martini glass that fills up and empties as your viewing angle changes. If still available, the harbor boat tour is great for getting oriented to the entire area, including Coronado. You can get the entire cityscape perspective on the harbor tour. Good photo ops, but I don't think a tri-pod will be appropriate, but a monopod should work. The Navy Seal school is (or was when I was there) on Coronado - Movie star Steven Seagal is a noteable graduate.
Next time I go I'm going to do the Harbor tour. The view of the city and ocean around it is excellent from the Cabrillo National Monument, mentioned above, so it's an excellent trip. On the way out, you'll pass a National Cemetery, the site of which is awesome in itself.

Coronado IslandÂ…easily reached by going over the Coronado Bridge. You can get some great shots of downtown SD from the island. Oh, and while you are on the island, take a Gondola ride around the inlets.

My daughter, who was born and raised in Indiana, finds San Diego to be extremely boring because the weather never changes - she misses thunderstorms, snow, and normal green deciduous trees (she says the trees in San Diego look like something out of Dr. Suess)
Another thing I forgot: if you're here in early October, the MCAS Miramar Air Show is Oct 3-5. Blue Angels and all that.

Lion Country Safari has been closed for years, unfortunately. San Diego Zoo does run a separate Wild Animal Park that is well worth seeing.
