They give protection to the lens whether in the bag or when I set the camera down. They don't get scratched and they hold their shape.
I'm not always gentle with my stuff.
But it usually survives.

On my 18x200 when not using the hood I turn it around on the lens. Just thread it on backwards. Doesn't take any room in my bag and is always handy when needed. May not work on the shorter lens.

Yes, an external Speedlight is the only way to go. The built-in on camera flash will seldom give you really great results in the best of times!!

Nikon flashes work great on ttl.
There will be a Nikon SB 800 coming up for sale in a couple of days.
Look for it in the classified section.
I have the same problem but with a Nikon D90 with 24-70, 2.8 and no hood. When the lens barrel is extended and I'm using flash, I get that dark spot on the bottom of my frames.
