The slowest back-up ever is going right now on my computer.
My MacBook Pro has an internal HD of 500 GB. I have three other HD wirelessly connected to this computer. I have a 1TB HD that Time Machine uses to back up my internal HD. I use a second 2TB HD I just got for Christmas to store all my Aperture files on. This works reasonably well and getting that big library off my internal HD really made my computer much faster. It was bogging down as the internal HD filled up with Aperture files.
I was dismayed when I discovered "Time Machine" was no longer backing up the Aperture Library after I moved it off the internal HD! Luckily, I had a third wireless HD, a Chicago RAID hard drive that was not being used. Today I did a drag and drop copy between the two huge remotely located HDs. Now, I type this posting, my computer is pulling the Aperture File from one wireless HD and backing it up on a separate wireless HD. My poor little laptop is working it's heart out. What else has it got to do? It has informed me that it will take about 13 hours to complete this task. Okay, I'm letting it do it in the background and I can still use my computer to post this. The file it is backing up is ~ 128GB. This will get even slower as my Aperture library grows. That's Okay it works while I sleeping and does not get in my way.
Isn't technological wonderful, this is the thing i hate about the digital world. Backing up.
Be thankful you discovered this glitch before it resulted in any losses! It's a drag waiting for files to copy or move, though.
Just a thought... going forward, are you able to set Aperture to send images to their new home on XHD instead of C drive and, subsequently, set "Time Machine" to do backup from there instead of C drive also? As I am unfamiliar with either system, I am just guessing.
I could be wrong but I don't think "Time Machine" is able to back up external HDs. It just backs up the computer's internal HD to an external drive. :?: If someone knows better please let me know.
When I woke up this morning, the computer informed me that it only had five minutes to go to complete the backup. I watched as it successfully completed the copy.
Someone suggested I use a program called "Super Duper" to make my backup. I had never heard of it, but I intend to look into it.
My current solution of making a periodic separate copy of the Aperture Library is slow but it works. The computer does most of the work while I'm sleeping, so it not a big deal.

Make sure your electric bill is paid up to date. :)
I am pretty sure that Time Machine will backup all drives unless you omit then in the settings.
