I have finally figured out how to use the WB on my D90. The only question I have now is, how do I set it for when I use flash? Does the WB change flash/no flash?

The flash has its own temperature so needs its white balance. If you have white balance set on auto it will adjust. If not you should set it for flash. It is the flash lightning bolt.
Like mtman said set the WB to flash also shoot raw so you can adjust easier if you need to
If you shoot RAW you can change it when processing later.

This can be a bit more complicated than it may seem. For example if you have other light sources present those other light source can affect your WB or if your flash is bouncing off colored walls or ceiling that can also affect your result. You have many options when correcting this in your camera. Dont be afraid to take a few test shots using different pre-programmed settings with your flash. You can also use a grey card or something akin to the Expodisc and do a custom WB setting, again pretty simple to do. One further option is to change your Kelvin temperature manually, if fact thats very easy to do and can make some dramatic differences. Experiment with your various options taking plenty of notes, its all fun.

Get a large enough card, and shoot raw and JPEG just in case, so you don't lose the "magic shot" to poor wb.
