Compare the two images and let me know if you think the second photo is "over enhanced."

Another option is to not add clouds and just work with the rock formation. Comments please and thank you in advance.

Yes, on my Retina screen, the second is "over." (I have been there.)
Of course, that could be your artistic intent.

The second with the replaced sky now has the sky competing too much with the rocks.

I think no.1. I find, in no.2, that the enhanced clouds require enhanced rock. It's like Polarisation on the sky only.

#2 is over-cooked for me. #1 looks much more natural. I also agree with Grahame that the rocks are competing with the sky in #2.
