I'm not too sure what software you're using to create the final combined image; however, if you have LRGB and Ha images and want to combine them, I would suggest you split the LRGB to its R, G and B channels then add the Ha to the R channel and recombine them.
I use PixInsight for all my astrophotography processing. I'd use the LRGB Combine tool in PixInsight to get an end result. In this case I might also use the Ha as the L channel to retain its nebulosity.
