Throwing this out to other D610 or possible just other Nikon DSLR users.
On my D610 I can not get anything close to 6 FPS, in fact it takes 3 shots and stops. It is in CH mode and I've tried different lenses, stripping down to the smallest jpeg file size, turning VR off, etc. Also tried taking controls like vignette and noise reduction off and both 12 and 14 bit. I've tried switching to CL mode and setting it to 5 FPS, still get the 3 shot limitation. Nothing seems to effect it.
I using a new Lexar Professional 300 MB/s card so I don't think it is the card holding the camera back. It doesn't seem like a buffer issue anyway since it never restarts taking pictures unless your release and then depress the release button again. It very much seems like there is a control limiting it to 3 frames at a time.
Any thoughts?

Did you check if there is a menu option to set it to three image bursts?
I noticed that if you have forced flash on Nikons will only take one image in C H mode.
Another possibility is that your shutter release is set to focus priority and you are losing focus due to camera movement. I don’t know if stops the burst but if so it seems to me that it shouldn’t be the same number of images each time.
Also I noticed on my D5600 it shows the number of images the buffer can hold in the viewfinder in C H mode.
And my Z6 custom menu d2 sets the max number of images in burst mode. D5600 doesn’t have that.

I think IDguy hit the nail on the head. Look in the Custom Setting Menu d6.
If you did not get a users manual with your D610, you can download one for free on the Nikon USA web site.
Any possibility you have the camera in bracketed exposure? In the view finder, is there a small BKT along the bottom, to the right of the aperture? Bracketing is discussed in its own section starting on page 153 of the D610 manual.
In continuous release mode, it will stop if Active D-Lighting bracketing is activated. If you set ADL bracketing to 3 shots, it will stop there even if CL or CH is set higher.
Thanks to all for the quick replies, but I need some more ideas since none have worked.
1. Active D-Lighting = off
2. Bracketing = off
3. Flash is not being used
4. Focus vs shutter priority has no effect. Using it on a tripod at a fixed target and manual focus has not changed it
5. D6 burst has been set every where from 10 on up
Any more thoughts???
There is a Control Ring on the top left side of the camera where you can set the rate at which the camera will shoot when the shutter is pressed And held down: Low & High. Select (H)igh. It is possible you have Bracketing turned On with a 3 shot limit: -1, 0, +1 exposure.

It's not that your not getting 6 FPS or anywhere near it , It's that you are getting 3 shots and the camera stops. Seems like you have checked all the boxes but still sounds like a bracketing issue.
I’m guessing it’s in your menu. Most upper end cameras give you the option to set the number of bursts per shot.
It does sound like a Bracketing issue, however if you can’t find the issue you can restore the camera to its original default settings and see if that cures it.
On my D600 it is holding the ISO and Exposure Compensation (+/-) downat the same time for more than 2 seconds. On my camera these buttons have a Green Dot next to them.
Could you have set "Multiple Exposure" in the shooting menu?

If you have not done a settings reset, I would do that. Your camera manual will tell you how to do it. Two button reset.
Also make sure that in Custom settings, A, you have set a1 and a2 to release. This way the shutter will go off even if the image is out of focus.
