Is it something that I have done by accident or do I have an unknown setting on my Nikon D3 camera that prevents me from deleting all photos at one time?
I have to delete photos on my D3 one photo at a time, which can be quite time consuming and would seem to be overly using the cameras delete button.
I have tried many times to delete all photos using the menu buttons and even tried to format the memory cards, but neither way worked.
Any D3 or Nikon users out there that can help me.

If you format the memory card with any Nikon body it should remove all the images!
Most cameras have a 'protect' mode by which you can ear mark and protect a photo to prevent it from being deleted in camera. On my D90 it is one of the buttons to the left of the LCD screen on the back, with a key symbol on the button, for locking or unlocking the pic.

Good one! I forgot about that and I'm sure that's what it is.
Bad news is, as far as I know, you'll need to unprotect the images individually as well. The other thing to check - many SDHC cards have a write protect switch - could that be engaged?

Thanks, but I have tried formatting, but nothing.
I have also used 4 sets (8) different cards on multiple shoots and still cannot erase all photos at once.
No photos locked and no formatting.
Any other ideas?

I still have my D3. I will go visit it as I have put it into retirement some years ago.

I'm not certain the D3 is like my D8xx body's or not, but I initially made the mistake of hitting the "ok" button in the center of the Jog Wheel to confirm it was okay to format. You have to hit the "OK" Button on the left side of the camera to confirm. By chance is it just that simple?

I have been using, trying to, use the ok button in the center of the Jog Wheel.
As you said, I have to use the "OK" button on the bottom left side of the cameras back.
DUH! for not trying both "OK" buttons.
