Leaving the lens on the camera should not hurt. However, you may want to remove the battery from the camera if the camera will be stored for prolonged periods.
If your lens is facing downward in the bag and the padding is thin, don't set the bag down too hard or you could crack your front filter .

I ALWAYS have my 24-105mm lens on my camera in the bag. I also have the lens set to IS on and AF on. The camera is set to P and generally auto ISO with a formatted card in the slot and a good battery.
This way if I have to grab the camera out of the bag when driving along or something happens quickly around the house I just grab the camera and get the first shot(s) with no messing around. If the opportunity then extends I will adjust as needed.

Just make sure you battery is fully charged when you put your camera and lens into the bag. Many folks fail to do this, and weeks or a couple of months later they take that camera out for a day of shooting with a half or less charge and they run out of power. Happens all the time.
And no, it does not effect anything leaving the lens attached to the camera. Actually, because the sensor can get dust spots when changing lenses or taking them off your camera, I would suggest never taking the lens off if you don't need to .

Hard to not take lens off with an ILC. That is the whole purpose of them.
PS 99% or the time dust is of no issue if you do your part.
I've never used a body cap, lenses on the camera from the first time I open the box. Some lenses have stayed on the same camera for decades.
No issues with keeping a lens on the camera when not in use.

I guess if you are unbelievably wealthy you can do this.
I have a collection of lenses and just those in my bag would take 5 bodies to do as you suggest.
Hardly portable.
i use a pelican 1560 case for storage. and assorted lowpro cases when i go out for a shoot. I hope this protects my cameras by removing them from the case that went thru changes in temperature and humidity.

I can cite no differences. When separated, I ALWAYS keep the proper caps in place to avoid dust. Whether a lens stays on a body is totally dependent upon the bag(s) I'm using for the day. When I shoot outdoor sports, I mostly keep my 400/2.8 mounted to my D5 so I'm ready to go. I own three bags that can accommodate that. Normally, when home, that 400 is stored separately. Best of luck.
I always keep a lens on my cameras. If nothing else, I keep a pancake 40mm lens on my Canon 5D rather than a body cap, just in case an unexpected opportunity arizes that requires a faster response than would be possible if I had to put on a lens.
