has anyone noticed a noise problem with ISO over 300 on Canon 5D's? mine look a little noisy and I just bought it.
I would have to say my experience is pretty much opposite of yours, pretty clean all the way through 6400, when exposed properly. Perhaps you could post a photo, with data so we could get a sense of the issue. I've also shot many pictures at the 12,800 that are totally usable. Is it the Mark II or III?
Check you camera settings for noise reduction...could be your first step.

I'm using the MK III and get great results even at high ISO. Noise is somewhat subjective and also depends on subject and lighting. Hard to answer you specifically. Best for you to post some shots so we can see what you're talking about.
I have and use the 5D Mark ii, I do not get noticeable noise until ISO of 5000.
Make sure you have the latest firmware updates available. I did notice that on some shots that the noisier shots were in areas of the frame that were either dimly lighted vs a well lighted frame. I was shooting approx 7:00 PM outdoors. The middle of the field seemed to have more noise than the well lighted end of the field. The images seemed to gather noise like a magnet the further I moved away from the well lighted areas. I was shooting with a Canon 100-400 lens for the reach across the field. The near subjects had little noise vs the subjects across the field.
