I recently bought a 500 f4 lens from BnH used dept. On one of the Image stabilization modes I can hear the motor going long after the image is in focus. Is this normal?

Depending on the age / version, yes.

Call B&H and ask. They will be very helpful.

Are there camera or lens mode settings that affect that? I've read the type 3 only activates only with a half press, but does turning continuos off in camera affect it?

I'll never own a lens like that, but I might rent one some day.

The mode 3 exists only on Series II/III IS-enabled L lenses. The quietness of the IS depends more on the age of the lens, with older lens releases having louder IS implementations.

What about turning off continuous focus in camera? On the theory that if its not hunting its not stabilizing? Just asking the expert.

What would you be trying to accomplish? Canon lens designers are way smarter than the collective UHH wisdom ... Their IS implementation is intended to be always on, regardless of shutter speed or hand-held or a tripod. Of course, improvements occur over time, even at Canon. The mode 3 is the best yet and begins to beg the question of why they left modes 1 and 2 on their Series II lenses.

I downloaded the owners manual for the lens from CanonUSA. The lens is operating just fine. I'm glad because I really like the lens.

The OP didn't like the noise so I was thinking of a way to reduce it. Continuous focus eats battery to some degree also, so why focus when the camera is not up to your eye if the noise is bothersome? But would turning it off stop the IS noise? I'm assuming it would but don't know.

The noise is obvious and unexpected for two reason: 1) newer lenses are quieter and 2) indoors in silence you're more prone to hear it. Neither is a valid reason to turn off this feature.

I think people do it mostly to save battery. But it would have to be situational. It doesn't disable any features, though. With continuous AF 'off' it only autofocuses with a shutter half press or equivalent. With it 'on' it focuses all the time the camera is on, until the camera times out, even when the camera is swinging from the strap. I'm not sure if it has any impact on IS, though, so probably a moot point.

The title references image stabilization but the question says auto focus... isn’t that 2 distinct functions? You can obtain focus but you’re still shaking the camera. Why would stabilization cease functioning just because the subject is in focus?

DLSRs in general, and EOS equipment specifically, don't show a measurable battery issue with IS-enabled lenses. The most effective way to save battery is avoid image review & clean-up, a battery resource waste. Similarly, focusing and shooting in Live View will run down the battery way faster than otherwise.
