You MUST be shooting with the aperture wide OPEN for any lens under test and using the AF.

When I start fiddling with things like this I seem to hear an echo in my head "If it aint broke don't fix it." Just wondering. I've fixed things before and then they REALLY needed to be fixed.

Firstly you should put the target in the center. Second, it is recommended the target be 50x the lens mm away. Further with a telephoto than a wide angle. Doing this will show the target larger in the image and it will be easier to read. And yes use all the best vibration reduction techniques. More light will enable faster shutter too.
First, may I guess that you did not mean using a monopod?
Second, they make a longer ruler. It might make it easier to read what's going on.
