Just need to know if keeping my Camera Battery, # EN-EL14A, out of the Camera, when I am not using the Camera, will have any future Negative affect on my Nikon D3300 DSLR performance, when I choose to begin using my Camera once again. Thanks in advance for your advice.

In short no, but once the internal battery goes to low to retain data it will probably act like a "cold reset", taking you back to factory default settings. This takes a couple to a few weeks (normally). The battery will recharge once the regular EN-EL14A is put back in the camera, and will then retain data/settings again. If you don't leave it dormant for long periods, it will probably retain your settings.
I leave a battery (charged) in all my bodies, and have never had an issue that way. By the same token, other than the return to factory default setting (if left out long enough), I can't recall hearing of any issues caused by storing with no battery. Perhaps others will weigh in.
If you plan to keep your camera in 'long-term' storage, such as 6-months or longer with no planned use, here it's a good idea to remove the battery and keep it separate. But, for regular / periodic use, even if a few weeks between use, there's no need to remove the battery from the body when not in use.
If the internal battery is empty I don't think it loses all settings but only the time. However, keeping the battery discharged for too long could damage it and the internal battery is not user replaceable.
