Does Canon recommend storing IS Lenses with the IS powered on or off?

Makes no difference. IS is not active when the camera is off or if the lens is detached from the camera. Even with the camera on the IS is inactive until the shutter release is depressed half way.

I store them with IS and AF on.
I do turn the camera off prior to changing lenses even though not required.

The stabilizer unit in the lens has a locking mechanism designed to engage when the IS is turned off. This is to prevent movement of the internal elements and magnets which can cause damage resulting in replacing the IS unit. Ideally, the locking mechanism engages whenever power is interrupted to the lens. But, just to make sure, I always recommend turning it off before you turn off the camera.
