Back up body

I currently have a D90 body. I plan to get a second body. I have found that even a good used D90 body cost about the same (sometimes more) as a new 5100 outfit w/18-55 lens. Ideally it has been said that if possible stay the same body.
Would I be doing myself a disservice if I got the new 5100? I have Nikon lens for my D90 that will also fit the 5100. (35 mm 1.8, 50 mm 1.4, 18-105 mm and a 55-200 mm)

I own a D90 and a D5000. They have the same Sony sensor, which was the main reason I purchased a "newer", junior model (at the time).

My biggest frustration is that the controls are in completely different locations on the camera bodies. This makes it difficult to "adapt" when quickly switching from one camera with lens, to second camera with different lens.

Also, I can Auto-Focus with any AF lens on my D90, but can only Auto-Focus with AF-S lenses on my D5000.
