Amazon sometimes uses oversize boxes.
I would inagine automation of the packing line has a lot to do with it.

much easier to handle and process a standard size box robotically than it would be to process & ship a mix boxes and envelopes; since there is a set charge for minimum shipping weight of 1 lb, it's easier and cheaper just to send all boxes.
Just received a Sony 120GB XQD card from B&H in a padded 8x10 envelope. Oversize packaging may be harder to loose, easier to handle, and less evident for thieves. There has got to be a reason that makes sense.

It has nothing to do with the Tetris stacking myth that goes around.
In the case of the batteries all lithium batteries are classed as hazardous materials and must be given additional protection as well as extended space against bumping and crushing.
Amazon uses a fixed number of box sizes and this one would have been the smallest size to meet all the legal criteria for transportation of hazmat.
When I first started there I thought it was wasteful myself however it does serve a logistics purpose.

Amazon pack lines are not automated like you think.
