I've taken numerous classes from my local community college and a couple at University--all using the Dark Room to print. I have a Nikon D90 now and am a little lost as my old Nikon FE allowed me to do multiple exposures on 1 frame and other in-camera moves with filters, etc. I have an old Spot Meter, but haven't used it yet. I would love to learn the in's and out's on my new digital camera.

By all means use that old spot meter if you wish. Just set the D90 on manual and crank in the readings you take from the external meter. You can of course use the spot meter in the camera, but I can understand there may be many situations where you really like using that external hand held meter. Put the D90 in "live view" if it has that capability, and tweak the settings further if you like by looking at the display.
I believe the multiple exposure you are taking about was more commonly referred to as double exposure. That was basically releasing the shutter multiple times without advancing the film. This combining of images is now usually done in computer software. I believe you will not find this capability within the D90 itself. However, camera software continues to get more sophisticated, so who know what will be next. As you are aware you can do many great things with "continuous shooting"; and exposure and focus bracketing. But those all produce single frames with a single image.
Under the Shooting Menu go down to Multiple Exposure and you can get it done.
