I have a Canon 5D Mark 111 and have had no problem importing raw images into Lightroom CC. I just started taking pictures with my new Canon 5DS R trying to import raw files into Lightroom CC with a message that Lightroom doesn't recognize these raw images. As the software is up to date Im not sure what to do at this point. It imports the JPG images just fine. Thanks for any input.

Make sure that your Lightroom has version 9.0 of ACR or higher....Lightroom CC 2015.3 runs ACR 9.3.
OR, download the free Adobe DNG Converter to convert your files from CR2 to DNG until you can get ACR updated.
---------------------------------------------------------------- EDIT: Scratch the free converter, if you have the current Lightroom, you can convert to DNG file and then Lightroom can manipulate the DNG as is pointed out below ;)
You need to get the latest Adobe Raw Converter for that model camera from their site. I Googled it and others had the same problem too.
If one has the latest version of Lightroom, the Adobe DNG (Raw) Converter is built in. Getting that would only confuse the issue. The DNG Converter is very good for people with brand new cameras that don't have or want to keep updating their Lightroom versions.

Have you had your coffee yet? Or, are you still having a New Year's Eve party? Your advice on Lightroom is usually spot on. Suggesting the DNG Converter instead of the latest Lightroom is confusing and would be redundant!

Thanks for all the help guys. I haven't had a chance to try your suggestions as Im an Airline Pilot and I have been flying my butt off these last few days with the holiday rush of people moving about the country. Things should be back to normal in the next few days and I will see how the fix turns out. Thanks again.
