I have noticed that when I import CR2 (Canon format RAW files) into Lightroom 4 and convert them to.dng (Adobe Digital Negatives) that I get quite a marked colour shift. If I open the original CR2 and compare the settings they are quite different-any ideas anyone?

Anytime you "View" a raw file, you are looking at a JPG rendition of it. The CR2 and DNG versions are converting to JPG using different algorithms and this causes the color variations.

This is just viewing RAW versions in Lightroom. I can open them both as RAW files and compare them side by side. The jpeg original from the CR2 is OK but the Digital Negative has the cast. The very strange thing is that the base settings have changed and they can be reverted using "Reset". I have Fuji RAW files coming in that are not affected at all

What you see on the screen is not a raw or jpeg image, but a bitmap. The jpeg needs to be converted to a bitmap. The default behavior when viewing a raw file is often to show the embedded jpeg, but if you say "I really want to see the raw image", I believe it is minimally processed to create a RGB bitmap, with no jpeg step in the middle.

If you can do a 'reset' you night have a LR setting that is out of whack. CHeck that so that you do not need to 'reset'.
Cnon and Fuji do not use the same RAW format so are treated differently from each other.

May not be the answer but might be worth a try

In LR Preferences
Presets tab
Click on "Reset all default Develop settings"
