If you read the manual, it says that the pop-up works in mode "Auto, Portrait, Children, Close-up, Night Portrait, Night Landscape, Pets and another icon I can't read". There are also 4 of the 5 "Flash Modes" where the flash will pop-up. The implication is that the flash will NOT pop-up in other situations. It only guarantees the flash will not pop up if the flash mode is OFF or an external flash is attached. So I think we are all victims of Nikon trying to do the right thing. The thing to do in that situation is to change the mode to see if this is correct.

I was not clear in how I use the pop-up. I only use Aperture, Shutter, Manuel or rarely Program modes. When in those modes you have to manually pop the flash by using the button on left side of camera just below the flash. I only use the on board flash as a commander if I use multiple speedlights. When I pushed the button it would click but the pop-up would no come up. When I took off the cover and put it back on the pop-up started working as it should.
