We use a t drive for backup and will look into twins for our Mac. We sort through and discard unusable shots as well as duplicates. The remainder we process and file by location or event. We usually do this within a day of the shoot

External HD - add my vote to that suggestion!
You do not mention where those photos are stored or whether you are using an editing program such as LightRoom. If it is simply a file on your HD, you can just go through and delete that extra copy. Not easy, I don't think there is an easy way to do it unless the duplicates are in their own folder.
If using LR, it becomes even more complex. You have to go through manually and compare which version is actually in LR. If you delete the wrong one, you will then have to deal with "missing" photos!
Another solution for future backups is to use an xHD that will do automatic backups. They "read" the markers on images and can distinguish which ones they do not already have. So the backups are only of new images and new edits. A lot of people prefer to do a full backup manually, just to be sure that everything is backed up. You could do it either way, or do both.
If the second backup was created in a new folder, delete the folder. If the second set is in the same folder, at least on Windows, the files won't have the same name, they will probably have a -1 at the end. If that is the case, search the folder for *-1.jpg or whatever the file extension is. This will select the duplicates. Once confirmed hit the delete key

Ccleaner has a pretty good duplicate file finder, shows the file name, date, size, and location of all dupes. Makes it easy to pick the ones to delete.
How do I tell which is the original and which are copies. For instance I have 3 images , one with no label extension one with favorite label extension and one with pictures label extension. Since in theory they are all the same, I still would prefer to retain the original image.

Right click on file and check "properties" and look for original date or when modified. Cheers. Ed
