The percentage of charge in the battery, such as 30%, should not have made a difference. It is the voltage that counts and that should remain constant over most of the charge. Did you remove that lens and then put it back on while charging that battery?
When shooting continuous it is possible to knock the percentage of charge down quite a bit but it would really take quite a large load to slow a lens down like you described. It is possible that you have a battery that is going bad though.
