I have the same kit. The 5D Mark 11 is also slow to focus.

At $2500 + a bit pricy too. A fine lens, but I would agree pretty slow for indoor sports. If you have the money the canon 70 - 200 2.8 IS USM L might be better.
I also have the Canon Mark II and have found the 3.5 frames per second to not be an issue with sports photography. My favorite lens is the Canon 70-200 2.8L - the Canon 2X teleconverter gives me the 400mm reach while maintaining auto focus.
Try the new Canon 6D with a fast 70-20mm lens. That should cover your needs and save a few bucks over the either model of Canon 5D's.
I used to shoot sports for a newspaper back in the film days.
3.5 fps was plenty....but of course we were limited to 36 frames per roll and didn't spray & pray.
Good point on the Canon 6D ... my daughter is close to buying the 6D despite my recommendation of the 5D II or III.
Oh, I slap the 70-200 with 2X converter on the 40D and my reach is suddenly 640mm.

Basketball= under the basket or corner 50mm f/1.8
or 35mm f/1.8 (depends on vantage point)
Baseball & Soccer= 70-200mm f2.8 or 300 or 400mm f2.8

Hi, I would wait until Canon comes out with the new 7D II. It may have some worthwhile bells and whistles, and may focus faster. Also, I would consider the 6D as a full frame. It is a bit pricy, and does focus fast. Going to full frame, you are going to be deep in "L" glass country.
