Malware (for the most part) resides on the PC itself and is used to deliver whatever effect the designer intended.
Clearing browser history and cookies is a great practice to get into, but unfortunately is not very effective if the software has already been dropped on the system, as some root kits will just check to see if the browser cache has been cleared, and make changes when needed. Safe web surfing practices, staying up-to-date on all software security patches, are key to preventing it.
