You can take the thing you want reflected. Put it into a new layer. Flip it upside down. Lower the opacity.
I would make another layer of the replacement sky, Flip it vertically, adjust the size and position so that the "reflection layer" matched the most natural-looking natural position and then "paint in" the reflection. You would have to reduce the opacity of the reflection layer (and maybe add a bit of blur) to make it match nature as well...
This video offers detailed instructions. Pick up the reflections part later in the video since you are using the new sky tool. You could use a layer mask instead of the 'blend if' to hide or reveal parts of the reflected image. Use the opacity slider to tone it down.

I do a copy tool like the clone stamp. Put it in the sky above where the reflection is going to be, and clone it into the water. You have to use the Alt key when copying the sky.
Go to a place that has water with reflection and take a picture. It will be good for you to get outside and enjoy the scenery first hand!
