Commerce, Justice, Homeland Security, Agriculture...these are some of the remaining departments funded under the contested bill.
Money was allocated to all of these. Which means money was allocated to border security in all of its many forms (including Border Patrol and Coast Guard).
Trump currently has $1.6 billion or so of unspent money allocated to border security fencing and structures.
Do you see the emergency? The emergency is that Trump has not spend the money he was given last year, and yet is shutting down the government in a last minute flip-flop over a continuing resolution.
A continuing resolution isn't a funding bill, it's a keep going until we can get a real funding bill passed.
Normal business would be to pass a funding bill, as required, by the end of the fiscal year. These days, Congress can't do so. Blame Republicans for that this time; they controlled the House where all funding bills should originate. Otherwise, Congress should pass a continuing resolution to keep the government running until they get around to a final funding bill. That's where all this new spending should be addressed.
