I find that when using LR5 my computer is noticeably slower at times processing D4s RAW files (16MP camera) than it is when processing D800 RAW files (36MP camera)

Have you compared the size of the files from each camera? Different cameras produce different types of raw files, so that could have something to do with it.

Interesting thought.
Just did a random sample from same shoot.
D4s averaging around 20 - 22 MB
D800 averaging around 37 - 39 MB

Well, that's one variable eliminated.

OK, I'll ask the obvious questions...Are all the variables the same?
Files stored on same drive/location
importing from same type of card or reader
files have the same edits on them, IE: WB adjustment only
How are you benchmarking this slowness

All images uploaded into single folder on internal HDD.
Imported into LR5.
Even from outset* w/o edits the D4s files seem to 'hesitate'.
Early edits are global/synced.
*The issue is intermittent.....and nothing I can correlate.
Most days are good, but the exceptions where this does happen makes workflow very frustrating.
Turning off all other applications makes no difference.

How am I benchmarking this? Just simple comparison between editing D4s and D800 image files from same job....editing is done in Capture Time order, the D800 procedures e.g. cropping are just instant and smoother. The D4s images will just get stuck or hesitate.

I don't use LR but I have a similar equipped computer (not monitor) and find that some edits take longer than others although nothing should take very long on your rig.
Also there is a possibility that something else is going on while PP and this is just a coincidence.
I'd check the configuration too, particularly the start up and eliminate the things you don't need from it. It doesn't remove the program just prevents it from loading automatically at start up.
The only things active in my start up is anti-virus and monitor calibration.

It really sounds like you have something else running randomly in the background... like anti-virus scans, timemachine, or any other inocent seeming program. When I am processing large amounts of photos, I disable my antivirus software and any other items I may have running in the background... (this is one reason I uninstalled dropbox, it was a realy resource hog). I also caught LR downloading updates. I run Windows 7 and have autoupdate turned off so all I get is notifications that they are ready.. I leave the computer on 24x7 andallwo updates, virus scans etc, while I am out or sleeping.

Make sure your anti-virus is not performing a scan at a time that you will be using your computer as this will slow your computer right down.
This happened to me and I set my anti-virus scan to run at 3:00am. With the problem being intermittent, it may just be coincidence that you were working on D4s files at the time.
