I hope I put this question properly. I am new to OCF. I have a D610 and have a SB-910 flash using a SC-29 TTL Nikon Off Camera Shoe Cord. The flash is on a light stand and obviously attached to the hot shoe on the camera.
I was thinking of purchasing a Yongnuo YN-565EX Speedlight ( Don't need anything expensive, this is $80 at B&H)
How can I use this along with the SB-910? Will the commander mode work with the Yongnuo even though the flash on my D610 will not be up. I believe that is what triggers the OCF
Any help or suggestions would be appreciated.

Not my area of expertise, but that's never stopped me before. You can use a radio or IR unit to trigger the flash. I got a couple of the Cowboy Studios units, $20 - $30. You can also get the Pocket WizaRD FOR $355.

You can use the popup in your D610 in commander mode and trigger both the SB-910 and Yongnuo speedlights together or as separate groups, no need to be wired to your hot shoe. I use this type of setup successfully on my older D90 without any problems. Just set the speedlights to slave mode and control everything from your camera.

I guess my other question is what if I want my SB-910 on the light stand, I guess I don't attach the sc-29 to the hot shoe. What is the advantage to attaching the sc-29 to the camera hot shoe.
No advantage, it's targeted for cameras that don't have commander mode for off camera flash. Such as the entry level cameras D3xxx or D5xxx.

Even though you don't need anything expensive, I would consider spending $17 more to buy the yn-568ex Nikon or $22 more to buy the yn-685 Nikon. Both would add High Speed Sync capability that the yn565ex does not have. The yn685 has a built in radio receiver that can be used with the Yongnuo yn622 series radio controller. If you will
never add radio, just get the 568ex.
All of these will work just fine as Nikon CLS optical remotes, allowing remote power adjustments from any Nikon Commander flash.

Thanks for giving me a heads up on the other flashes.
I use a PocketWizard Mini-TT1 on my camera and put my Nikon SB-700 flash on a PocketWizard Flex TT-5. Those units support TTL metering. They're kind of expensive but work flawlessly. I can adjust flash compensation on the camera and that will in turn vary the power output of the flash. I like the having the Mini-TT1 on the camera because of its low profile. It never gets in the way. You could get a Mini-TT1 and two Flex-TT5's for your set up.
