What year is your computer? It seems that Mojave wants a 2012 or newer. My Macs are from 2011, so I'm not switching. There have been several problems with Mojave posted here.
I never use any program to get pictures onto my computer. I just drag and drop.
I also find Mojave slower and with more short crashes then the previous operating system. I called apple help and they suggested to reinstall
The Canon utility is probably not compatible with Mojave. Check Canon’s website to see if there is an update. Otherwise, use an SD card reader. I have a card reader that reads multiple types of camera cards. It was cheap and always works.

Do yourself a favor, pick up an SD card reader if your Mac does not have one built in, then simply pull the Sd card out of the camera, insert it into the Mac card reader, and either import, drag and drop or transfer easily using Finder.
Much faster over all.
FWIW: I have been on Mojave for quite awhile now, never had any issues. I do not use any utility to transfer images, just read the card directly with my Mac.
Agree about using card reader. But, if you want to connect camera you can use Apple Image Capture app.

Interesting, I find Mojave quite fast, disk speed increased using APFS under Mojave as well for me.
Crashes?? After owning several Macs, going thru OS upgrades from Leopard to Mojave, have yet to see a crash on my Mac.
A reinstall is probably a good idea.

The first thing to do is check with Canon to see if there is a Mojave update for the Canon software that you have not yet installed. You can also click on the apple in the upper left most part of your screen, click on "About this Mac", "System Report" and then scroll down to "Software" and the "Applications" selection. After a period of time, a list of every application on your computer will appear on a spreadsheet form. Look down the list to see if your Canon software is listed as a 64 bit program. If it is not, that is the problem.

32 bit STILL runs under Mojave, just like it did under High Sierra, so that is not necessarily the issue.
I am able to use the Canon Utility on my Mac running Mojave, so a blanket statement of 32 bit vs 64 bit is not correct.
You are right about making sure that all updates have been applied, and in some cases, a removal and fresh install of the utility might resolve the issue.

I moved my 18 month old iMac to Mojave and it completely FUBAR'ed my machine. Had to clean it out and restore.

There are always horror stories with upgrades, Windows or Mac. In the end it is a good idea to always stay current with your software. Apps & Operating System.
I have always had good luck upgrading my Macs, I don't hesitate. I maintain all my apps and good local and off site backups just in case.
If an OS upgrade killed my machine, it is not difficult to do a fresh install, especially with a Mac, then restore apps and data from local or cloud backup. At worst I would be looking at a days work to restore from scratch. All my images are stored on external drives, so they would be safe from a system crash.
FWIW - Mojave was an easy upgrade for me, problem free on my 2015 5k iMac. Piece of cake basically.
Contacted Canon. An updated EOS utility will be available shortly. Meanwhile, I downloaded pics via Image Capture into Pictures.
I wrote to Canon tech support about DPP not working in Mojave. They say they are working on an upgrade. Some people have had success downloading DPP for high Sierra, but it did not work for me.
